I remember Rob saying something about him making some of the sounds used in their songs so it was probably something for that.
They're preprogrammed sample drums. Aka 'triggers'. The most obvious song to hear them is in 'Faint' when it's in the intro and the drums merge w/the guitar. you can really see this if you look at any live Faint vids (like Faint live at Top of Pops)

As for Faint, how do they change the sound of the drums at the beginning? Is that some effect Joe adds?

Go listen to it, it's right before Mike shushes the crowd. Also, if you listen to the album version, it's the sound behind Chester whispering "you try to take the best of me, go away."
